Right now I'm using the commands from here to start alldup https://www.alldup.de/alldup_help/commandline.php with the folders and options I want it to check

Is it possible to script the following:
1. run the compare (already can using command line)
2. run 'select all the files with the shortest name'
3. run process selected files
4. then exit

No, thats not possible. You can use the tool "AutoIt" to automate user inputs for example.
